I can't say what *all* of the differences are, but the main differences I found are:
E version has Ethernet ports for the cameras on the back of the unit. Non-E versions do not (you use separate Ethernet switches to connect cameras).
HS appears to support higher resolution cameras (up to 16 8-megapixel cameras, as opposed to the non-HS version, which supports up to 16 2.1-megapixel cameras). This info taken from the Amcrest website.
I have the N4116-HS and two Ethernet switches currently running 7 cameras, with two more ready to be installed (two 3MP, the rest 4MP). Some are Wifi, but I gave up on that quickly and ran Cat5e to all of them. Works much better when trying to push as high a resolution as possible. I went with the non-E version because I did not want to home run all of my Ethernet cables back to the NVR. It was more convenient for my installation to place a separate switch on each floor of my house, one for upper level cameras, one for lower level (all cameras are outdoors).
